People are alowed to pray in school, schools just arn't allowed to force people to pray. A Cathoilc can pray to Christ, a Jew can pray to Yahweh, a Muslim can pray to Allah, and an athiest can not pray at all. Pray used to be manidtory in school, and it was pray to a christian God, to Jesus. This violated the rights of non-christian children, and tied church and state. To many people see the laws aginst school pray as laws aginst praying. I frequently offered quiet prays before a test. No one minded, but I would never have gotten up and tried to lead the class in a pre-test pray, not everyone in my class was always christian.
