If I remember correctly, I believe that it comes from the natural tendencies that developed in the 16th century when the Prunus dulcis virus was running rampant in Europe. I believe it hit England particularly hard and greatly affected the gene pool. Since then, the evil gene is more common in the British population...
Aw, who am I kidding? It just sounds *cool* when the villain super genius has a slick English accent. It's good schtick. When you want a refined villain, it works better. I'm sure more cinema bad guys in Hollywood are NOT English but the accented ones are easier to remember.
