"ka" signifies a question, so "wakarimasu ka" would be used as "do you understand?" Just "I understand" would be "wakarimasu". And to be picky, "iie" is more of a "no", and "ne" is kind of the equivalent of ending a sentence with a faint questioning sound to get the listener to agree with you.
